Do you have a photo of what it looks like now? Begonias don't flower constantly, and when they do flower the blooms only last a short period of time before dying off. It doesn't hurt the plant to pinch off buds, it can actually help prolong its flowering period. It's not the same as over pruning stems, which can stress the plant if you remove too much at one time.
