These are likely fungus gnats. They burrow into the moist soil, so if you top water and keep certain plants a little on the moist side, you're going to get them. The adults are just annoying, but the larvae will feed on roots.

So, get some yellow sticky traps. They help to trap the adults. For the larvae, you can spray the soil & water in some Captain Jack's Dead Bug, Neem Oil, or other insecticidal soap following directions on the bottle. Natural solutions are out there too, if you want to use "good bugs" to combat your "bad bugs." Bacteria Thuragensis is a pet/people safe additive for water that you can use on the plants. It's a small bottle, but it will last a year. You use only about 10 drops per quart of water.
I would do exactly what Melissa said above!
I personally use Neem Oil for my soil to kill the larvae but the other options work as well!
