What would be the best way to transplant these morning glory’s? I know it was not a good ideas to do it this way, but what’s done is done 😂and I just want them to thrive. ♥️

Do you mean the best way to repot them? And when you say it wasn't "a good idea to do it this way," what way are you referring to? I can tell you just based on your photo that the plant in the terracotta pot is potted way too low. The soil level should come up to no more than an inch below the pot's rim.
Not only will it climb the trellis it will swallow it whole.
