I’m not sure what the right answer is. But I did the same thing and left my blooms on. It’s doing fine. ☺️
I would leave the blooms and only cut them if the Orchid shows clear signs of stress or restructuring (yellowing of lower leaves, wrinkly leaves, putting out smaller growths or if it loses the existing blooms or buds. Though in that case, you would probably cut the spike anyway). I wouldn't worry too much. A bit of rot can happen and by cutting the dead tissue, you only got rid of stuff it doesn't use anymore anyway. As long as you were careful during the repot not to damage any good roots, phals are hardy creatures.
