When roots become exposed, it's usually because the soil has eroded from repeated waterings. Just add a bit more soil to cover it up. The brown spot on the leaf isn't a big deal. The leaf probably got wet, and that combined with poor air flow can lead to leaf spots such as these. But that said, looking at your photo of the soil, it looks a bit too dense and wet. This can lead to root rot. When wet soil starts to compact around the roots, it cuts off their oxygen supply and suffocates them. Adding some orchid bark and perlite to the soil creates air pockets that allow better airflow to the roots and also improve drainage, minimizing the risk of root rot. Lastly, two meters is a tad too far from the window for your lily to get adequate light. I'd recommend moving it closer, so further than a meter at the most. You don't want direct sun to hit the leaves, but if it doesn't get enough light it will suffer in other ways.
