What's going on with these spots?

Repotted Magpie and she was rootbound as I had suspected when I first check the pot bottom. She had root rot to the air roots she had grown into the soil, but now both are gone. I'm hoping I got rid of it enough that it won't rot the other roots around it. She now has a bigger pot within the size up recommendations of 2-3 inches. I guess I named her right. She hoarded the pot to herself. I could barely get her out of it. X] Hoping she won't get knocked off the window or shocked from the cold air she had to endure while I repotted her outside. (She's mildly overwatered(yellowing leaves u-u), both my fault and walmart's.
